You will go through security and US CBP at Terminal 3 at YYZ. You will then arrive at ORD as if you were on a domestic flight and can transfer to your ongoing flight . Assuming that all flights are on one ticket/ airline (or partner) you should be able to check bags through to your final destination and get both boarding passes at check in at YYZ.

When Wine-4-2 says "For Toronto", she means "For Toronto Pearson". As I pointed out in my post, the often-recommended Porter Airlines flies to Newark from the Toronto Island airport, which does not yet have US Customs pre-clearance. Also, the special carry-on restrictions for US-bound flights have ended.
David has described it well except for one detail: you'll go through security screening in Toronto regardless. Going through Customs requires passing through the baggage claim area, which is not "sterile" (i.e. in that area, you have access to dangerous items like full-size bottles of shampoo), so you and your carry-ons have to be rescreened before you can return to the gate area.
